Basically got what was suggested done and now have the game timer being read on an external application just like the BIO2 one.
This one has some nice extra features so i am deeming it "BIO3 SRT +"

What it does?
------------
- Reads game timer from memory and displays it
- Shows player health valueand a small health overlay bar
- Shows boss health values on all encounters aswell as a health overlay bar
- added a small option to let the user change the color of the timer(foreground and background)
How to use it?
-------------
The source checks for BIO3_PC.exe so make sure your game executable is set to this exactly and NOT THE SHORTCUT
then simply run the game and then open the application.

*MAKE SURE YOU DONT DOWNLOAD THE "DOWNLOAD MANAGER" UNCHECK THAT BOX! (unless you like bullshit on your computer)
Special thanks to Atom0s from cheatengine.org for writing the intial timer/conversion function and doing some crazy assembly shit to find the timer pointers and special thanks To Mortician for showing me some bad ass ways to read the games enemy tables in memory!

In an updated version I plan on adding...
- A RESET BUTTON
- nemesis rocket count on all encounters
- FAS used, body count etc
- Possibly add a form for splits off the game timer ( could make manual or automatic based on key items picked up, rooms entered, cutscenes/game events)
but now the bio3 game timer is a mystery no more!
I also want to note that the game timer itself "starts" when the first event script is loaded in game (when you have that overview of the fiery shit) and it ends when you finish the final chopper event (not when it starts)
the timer will continue to count after you finish the game, but you can just ignore that basically.
This will also be alot of fun for people who like to do knife runs, kill all runs etc =]!
